Broad coverage of the plasma proteome with MS has become accessible through particle-based enrichments that reduces the dynamic range enhancing the detection of low-abundance proteins. The Mag-Net method enriches for membrane-bound particles such as extracellular vesicles, detecting >5,000 proteins per sample, while the Proteograph XT achieves >6,000 proteins per sample with its nanoparticle-based protein corona enrichment. Given their distinct enrichment properties, we hypothesized that combining these methods would improve biomarker discovery.
For this, we tested the in-house yields and reproducibility of Mag Net at NGeneBioAI (now a part of Yatiri Bio), followed by a combined approach to analyze longitudinal plasma samples from a 20-individual cohort of Mexican American patients. Here, we present the complementary protein and peptide coverage obtained from both methods and their implications for biomarker identification.
